npm run ask -- <brain> "question" runs agent extraction on a query. npm run exam -- --brain <slug> or --all re-runs exams. npm run diagnose shows why exams failed (thin notes / ranking / missing material). npm run review opens approval queue; --approve-all auto-approves. npm run requeue re-queues sources; --reread refreshes them with current extraction prompt. npm run token generates and revokes MCP tokens. npm run catalogue prepares docs for the public catalog.
